Open site explorer and ahrefs are the two tools i am using. There are many other tools which work with paid versions. Like many, i too miss Yahoo site explorer.

I don't really understand why so many seem to miss this service. Matt Cutts has made it very clear that Google didn't count all the links the YSE found, so what was the point?
If you think that you should have 1000 (of what ever your currency is) in your bank account, but your bank says, sorry, but all that has actually been paid in that can be verified is 500, then that's all you have.

Well it won't because Google replaced it with Webmaster Tools some years ago.

You can also check out backlinks with ahrefs.com..It is really a good website

For my own site, I use Google webmaster tool.
For other sites I often use by search manually or use Alexa.
